[原创] 基因转录调控网络的构建是系统生物学当前的研究热点之一,是理解基因调控关系、了解生物的分子机制、发现影响性状的关键调控基因的重要方法。目前基因转录调控网络构建的主要途径有两条,一是通过分析高通量的基因芯片数据来发现基因间的调控关系,另一条就是通过分析转录因子与启动子中顺式元件间的互作关系来发现基因间的调控关系。因此启动子的收集注释对于基因调控网络的构建具有极大的推动作用。
植物启动子数据库(Plant Promoter Database:PPDB)包括启动子的结构信息,转录起始位点(TSS),但仅提供了拟南芥和水稻启动子的注释。ppdb (http://www.ppdb.gene.nagoya-u.ac.jp) is a plant promoter database that provides promoter annotation of Arabidopsis and rice.The database contains information on promoter structures,transcription start sites (TSSs) that have been identified from full-length cDNA clones and also a vast amount of TSS tag data. 所以建立一包括植物、动物的启动子数据库显得那么重要,现有一刚发布的启动子数据库(http://pbl.neau.edu.cn:8080/),Upstream sequence and Promoter Database (UPDB) is a database of promoters and upstream sequences of CDS or mRNA. All sequences are collected and annotated automatically, and some are curated. We focus on annotating every sequence with Transcription Start Site (TSS), Translation Initiation Site (TIS) and tissue-expression specificity / inducible-expression specificity. |
